The best prebiotic supplement types can vary a lot depending on your individual gut needs — and that’s truer today than it was a few years ago, now that categories like human milk oligosaccharides (HMOs) have moved from infant formula into adult gut-health supplements.
This post is written to help you sort through all the different types of prebiotics on the market today and to help you find reputable prebiotic supplement brands.
But prebiotics aren’t necessarily a slam dunk for gut health. So we’ll review the pros and cons of each type, how to take them, and which ones are more likely to backfire if you have a sensitive gut, IBS, SIBO, or histamine intolerance.

Best Prebiotic Supplement Overview
Prebiotics can be genuinely helpful for managing digestive symptoms, but the wrong one at the wrong dose can also make you feel worse. In most cases, start with a low dose — about ¼ to ½ the label’s recommended amount. If you tolerate that after a week, work up to a full dose.
Fiber-based prebiotics are notorious for making symptoms worse before they make them better, because they’re feeding fermentation in the gut. Give your gut time to adapt to a low dose. If you want a healthy digestive system long-term, start low and go slow.
The exceptions to that rule are the non-fiber prebiotics — Body Bio Gut+, Ritual Synbiotic+, and the newer HMO supplements — because they don’t rely on bulk fermentable fiber the way inulin or FOS does. These are much easier for sensitive guts to tolerate.

Choosing the right prebiotic type matters as much as taking one at all.
Types of Prebiotics
There are many types of prebiotics on the market today. Some are sold as fiber supplements, others as extracts from fiber, and a newer category — HMOs — isn’t fiber at all.
Here are the most common types of prebiotic supplements and ingredients:
- Bacteriophages (Preforpro®)
- Human milk oligosaccharides (HMOs) — 2′-FL and related structures
- Inulin or chicory root fiber (oligofructose)
- Fructooligosaccharides (FOS)
- Galactooligosaccharides (GOS)
- Resistant starches/dextrins, including
- Wheat dextrin — not recommended
- Green banana dextrin
- Resistant potato starch
- Guar gum / partially hydrolyzed guar gum (PHGG)
- Psyllium
- Acacia fiber
- Pectin
Each of these has different actions in the body. Let’s review those actions, type by type.
Best Prebiotic Supplement Types

Bacteriophages (Preforpro)
A type of prebiotic that’s very appealing for digestive health is called bacteriophage prebiotic research. Supplements containing the ingredient Preforpro® use this mechanism. It’s gentle because it isn’t made from fiber at all — it’s naturally found in soil and fermented foods, and is made up of the DNA or RNA of the organisms living there.
This type of prebiotic helps to selectively reduce harmful gut bacteria, which allows healthy bacteria to flourish more easily. As a bonus, it’s thought to help the body fight otherwise difficult-to-treat infections.
The other big advantage is dose: you need only about 15 mg, compared to the multi-gram doses of fiber-based prebiotics — often 100-fold less. It’s also well suited for people who don’t tolerate high-FODMAP foods, including many people with IBS and SIBO.
Two reputable brands contain Preforpro: Body Bio Gut+ and Ritual Synbiotic, which functions as both a probiotic and prebiotic supplement.

HMOs are one of the most researched developments in prebiotics over the past two years. They’re the third-most abundant solid component of breast milk, and for decades their role was thought to be limited to infant gut development. That’s changed.
A 2025 randomized controlled trial found that HMO supplementation in older adults reshaped not just the gut microbiome, but also circulating hormones and systemic metabolites — effects that go well beyond what was previously assumed for a “just for babies” ingredient. Research has also clarified that adults need a different HMO approach than infants do, which is what’s driving the newer adult-focused HMO products now on the market (most commonly featuring the structure 2′-fucosyllactose, or 2′-FL).
Like Preforpro, HMOs aren’t a fiber, so they tend to be gentler on sensitive or FODMAP-reactive guts than inulin, FOS, or GOS. Their primary action is feeding Bifidobacterium species specifically, which is one reason they’re being studied for cognitive and immune benefits alongside digestive ones.
This is a newer supplement category, so look for a product that clearly discloses the specific HMO structure (2′-FL is the best studied) and dose rather than a proprietary blend.
The product I point clients to is a PureHMO® powder — a pure 2′-fucosyllactose (2′-FL) produced via fermentation technology (not derived from human milk), with no other added ingredients. Research on 2′-FL suggests it promotes growth of beneficial species including Lactobacillus, Bifidobacterium, and Akkermansia, and some studies suggest HMOs are more effective than traditional prebiotics like GOS, XOS, or inulin at stimulating the innate immune system. It’s also being studied for the gut-brain axis, since HMO metabolites produced by gut bacteria may support neuronal transmission and cognitive health in adults, not just infant neurodevelopment.

Inulin is a very common prebiotic fiber supplement, made from chicory root and also sold as chicory root itself. Rich in oligofructose, it’s known to promote the growth of healthy gut bacteria. As a coffee substitute, roasted chicory root even tastes a bit like coffee.
This type of prebiotic fiber is more likely than most to cause abdominal bloating and gas.
If you decide to try inulin or chicory root, start with a small amount — about ¼ the recommended dose — and increase gradually.
My go-to inulin brand is an organic Inulin Pure Powder sourced from blue agave. It’s sold by weight rather than volume (natural color variation is normal), has a very low glycemic index, and adds a pleasant, mildly sweet flavor to foods and drinks. One level teaspoon (about 2.8 g) provides 2.5 g of dietary fiber as organic inulin/FOS. Take 1 level teaspoon 1 to 3 times daily, mixed into a beverage or food — start with just one teaspoon a day and increase slowly to limit GI discomfort.

FOS is extracted from natural foods like onions, garlic, green bananas, artichokes, wheat, barley, leeks, and Jerusalem artichokes, and it’s common in many dietary supplements.
The research is mixed on its gut benefits: some studies show it may decrease production of the gut-healing compound butyrate, while others show it helps increase butyrate instead.
Short-term, it also tends to increase flatulence and gut bloating, though this often improves with continued use.
In other words, it’s probably too early to call FOS a slam dunk for everyone. People are different, so try small doses and watch how you respond — and if you don’t feel well, there are plenty of the other prebiotics on this list to try instead.
Galactooligosaccharides (GOS)
GOS is more commonly found in milk, legumes, and beans — it’s largely responsible for beans’ “magical fruit” reputation, meaning flatulence. Low doses under 10 grams per day, taken consistently over time, will probably minimize that side effect.
The upside is that GOS helps reduce constipation symptoms and may even lower the risk of allergic skin conditions.
One of the few GOS supplements on the market that pairs it with an immune-supporting ingredient is a Galactomune® prebiotic blend, which combines a GOS complex with beta-glucan (purified from Saccharomyces cerevisiae). GOS favorably shifts the gut microbiota toward more beneficial species, while beta-glucan supports innate immunity — together they’re positioned as a viable alternative to chicory-derived inulin-type fructans, and one that’s appropriate across age groups. One scoop provides 5 g of the Galactomune blend (2 g dietary fiber). Adults typically take 1 scoop, 1 to 2 times daily with food, mixed into cold, warm, or hot foods or beverages. Note: this product contains milk and fish (bonito) — not suitable if you’re avoiding those allergens.

Eating foods like green bananas, cooled-and-reheated potatoes and rice, and oats is an easy way to get prebiotics into your gut — they’re all rich in resistant starch, which acts like a prebiotic in the body.
If eating those foods regularly isn’t realistic, a resistant starch supplement can fill the gap. One I like for clients navigating GLP-1 medications (like semaglutide or tirzepatide) is a low-FODMAP fiber blend built around resistant potato starch (Solnul®) combined with PHGG (Sunfiber®) and a postbiotic pair, L. plantarum 276 and L. rhamnosus GG. The resistant potato starch specifically promotes growth of Akkermansia muciniphila — a keystone gut species tied to GLP-1 signaling and gut barrier function — and appears to inhibit DPP-IV enzyme activity, which can extend how long the body’s own GLP-1 stays active. This matters because GLP-1 medications commonly cause digestive side effects, and many people on them fall short on fiber, which further reduces short-chain fatty acid production. One 8 g scoop provides 6 g of fiber (3 g soluble, 3 g insoluble), taken once daily at a meal or snack.

Many people with gluten intolerance are also intolerant of that fiber fraction of the grain.
Guar Gum / Partially Hydrolyzed Guar Gum (PHGG)
Guar gum is a prebiotic fiber from guar bean seeds. Highly soluble in water, it soaks up water in the gut — one reason it’s often recommended for diarrhea-predominant symptoms.
People with IBS-D report less diarrhea and a healthier microbiome when using guar gum, at commonly studied doses around 5 grams per day. It also comes with relatively few side effects — a study of 60 children with IBS or chronic abdominal pain found it was well tolerated.
The specific form used in most research is PHGG — partially hydrolyzed guar gum, sold under names like Sunfiber. A placebo-controlled trial of 108 IBS patients found that 6 grams per day of PHGG significantly improved bloating scores compared to placebo, with the effect lasting for at least four weeks after stopping — and dropout rates were more than twice as high in the placebo group, largely because people didn’t feel better without it. Newer research through 2025 has continued to build out PHGG’s dose-response profile on the gut microbiome, along with its effects on constipation prevention, appetite regulation, and post-meal blood sugar and lipid response.
My preferred PHGG product is a Sunfiber®-based regulating fiber powder — it’s an all-natural, unflavored fiber that dissolves fast and clear with no grit and no taste, so it’s easy to work into a daily routine. One scoop (7 g) mixed into 6-8 ounces of water or a non-carbonated beverage provides 6 g of dietary fiber as Sunfiber PHGG, with no other added ingredients.

Psyllium has a long track record as a beneficial prebiotic supplement.
It helps reduce the frequency of abdominal pain, and also helps with both diarrhea and constipation.
Like any prebiotic fiber, though, it can be hard for some people to tolerate.
A highly rated option is Now Brand Psyllium Husk capsules.
Acacia Fiber
Acacia fiber, also known as gum arabic, is gentle yet effective.
People with IBS often feel better on acacia fiber, and many notice fewer food cravings while using it — which may translate to lower blood sugar, blood pressure, and body weight in some research.
My current pick for acacia isn’t a single-ingredient product — it’s a comprehensive plant-based fiber blend called Amen Prebiotic Fiber+, which combines organic chicory root inulin (500 mg), organic acacia fiber (500 mg), and L-glutamine (300 mg) in a convenient capsule. It helps increase healthy butyrate levels, promotes probiotic growth, and even helps bind and eliminate toxins and heavy metals.

Prebiotic Tolerance Spectrum
Not all prebiotics ferment at the same rate, which is the main reason some are gentle and others cause noticeable gas and bloating. Here’s how the types in this post generally line up:
Prebiotics and Probiotics: What’s the Difference?
Simply put, prebiotics are food for probiotics.
Probiotics are live organisms that support the body’s natural immunity. Prebiotics indirectly help probiotics do their job by fueling the healthy microbes already in your gut.
Research consistently suggests prebiotics and probiotics work better together than either does alone.
What About Postbiotics?
Postbiotics are the beneficial byproducts made by probiotics that help heal the gut and support the body and mind.
Examples of postbiotics include:
Postbiotic supplements like butyrate can work as well as, or better than, prebiotics at supporting the body’s probiotic balance. Butyrate helps heal the gut lining, promotes a healthy microbiome, and may help ease symptoms of irritable bowel syndrome and inflammatory bowel disease — all while dampening inflammation.

Special Prebiotic Considerations for IBS and SIBO
IBS (irritable bowel syndrome) is closely tied to SIBO (small intestinal bacterial overgrowth), which happens when bacteria grow in the small intestine where they shouldn’t.
The result is often pain, gas, bloating, and irregular bowel movements.
Research supports guar gum for this population, and it makes sense to try bacteriophage or HMO-based prebiotics first, since they don’t rely on fermentable fiber the way inulin, FOS, or GOS do.
Other fibers can be quite irritating if you have IBS and/or SIBO. Generally, it’s best to introduce fiber slowly, or to prioritize healing the gut first — before adding fiber, if you have either of these conditions. Special Considerations for Histamine Intolerance and Mast Cell Sensitivity
This is a question I get often in clinical practice: fermentable prebiotic fibers can sometimes aggravate histamine intolerance and mast cell activation symptoms, because rapid fermentation and gas production can irritate an already-reactive gut lining and trigger mast cell degranulation in sensitive people.
If you deal with histamine-related symptoms — flushing, hives, headaches, or GI upset after high-histamine or fermented foods — the gentler, non-fiber prebiotics (Preforpro, HMOs) are usually a better starting point than inulin, FOS, or GOS. Many people, though, simply don’t eat enough of these foods, which is where a supplement can help.
Bacteriophage and HMO prebiotics may offer benefits above and beyond fiber, especially when paired with a postbiotic like butyrate.
